How would i install the baseboards between the two rooms with different floor heights.

Cut out bottom for the taller flooring. A suspended floor located above ground level with a minimum of 18 inches of ventilated air space below. That way the base wouldn t look too short on those higher elevated floors. This might look better if a taller base was used.

I can just about guarantee you that if you put the baseboards on above both floors and had a blindingly obvious difference in baseboard height at the change in flooring.
